· For those people who are not familiar with NSD program, we strongly suggest that you read the Documentation page first since the current version of NSD program still has some known. The worst is that it may give your wrong results without any warning, although this is usually obvious from the large size of the deformations.
· If your system was setup correctly (Sun’s JRE v1.5 installed [you should use the latest version from Sun], for details see System requirements for running NSD Engine, you should see a button below (after a delay). Click on it to start the program.

The program will start with a loaded example PDB
file. Play with it and you will get some
idea about how the program works. Then,
clear the example file and load your own PDB file to analyze it with NSD. You may have to change some of the Settings
under the Tools menu item, such as different metals or residue names for your
file. Have fun.
